Signing peace with a country you are at war with due to the activated Alliances, will not deactivate its Alliance with the country you are directly at war with.

For example: let's say country X is at war with country Y and with country Z, which is in allied with country Y. If country X signs peace with country Z, the Alliance of country Z will remain activated in the war of country Y vs. country X.
